What kind of substrate should be used in a pond with shubunkin goldfish and grow water lilies?

I would suggest none, and put the water lilies into pots, 3/4 full of potting mix with gravel on top to keep it in place.
That way you can add, remove, replace lilies as needed without messing up the pond.

why does the stomata of water lilies located on the top surface of their leaves?

Stomata are usually located on the underside of leaves. please help me! thanks!
The underside of water lilies’ leaves are in contact with water. That would render any stomata there practically useless, because it could not get into contact with air.
